i didn't follow the discussion closely, but i think that part of the 
reason for removing the engine paths was that there ws a danger for 
duplicate trees in there

  omega/tex omega/latex  ...

now, another option is to have something

  tex/generic/omega
  tex/latex/omega

that way the parent structure remains simple

it's mainly an ordering issue since macro packages can check what engine 
is used, they can load specific files anyway

now, with regards to 'non tex files', i wonder if it makes sense to let 
kpse search in the texinputs path for such files;

also, you mention hyphenation files ... these are just tex files, so you 
can put them in for instance

  tex/generic/antomega/generic

the fact that there is a generic pattern path does not mean that you 
cannot put patterns someplace else esp when they are not generic at all; 
actually, even the generic patterns are not generic -)
