Well imho the source of the problem is here:

~$ updmap-sys -n
[...]
   updmap: no permissions for writing
/var/lib/texmf/web2c/updmap.log', so no transcript
   updmap: output directory `/var/lib/texmf/fonts/map/dvips/updmap'
is not writable.

If updmap-sys can't write new maps it naturally can't update
pdftex.map.
