Hi Arno,
not specific for atomic level drawings but in general Tikz / PGF is
always a good choice for LaTeX. You could define your standard elements
and reuse them to make it more easy. However, be warned this is a
massive package and requires some time to come into.
Check
http://www.texample.net/tikz/examples/area/physics/
to find some example into the direction you are looking for. If you want
to implement something more specific, you might be intresting to do that
on the top of Tikz and create some kind of package which makes it easier
to use Tikz for your (and other peoples) purpose.
E.g.,
check
http://home.dei.polimi.it/mredaelli/circuitikz/index.html
where you will find a package based on Tikz to draw electrical circuits.
