OK, so let's continue with the 64-bit Intel version, as it is the
simpler situation, with one xindy.mem file.

What happens if you execute

    /usr/texbin/xindy.run -M /usr/texbin/xindy.mem -E iso-8859-1

There _should_ be a prompt

    [1]>

At the prompt enter xindy:*xindy-kernel-version* to check if it
knows at least its version number and then (quit) to exit again. To
wit:

    [1]> xindy:*xindy-kernel-version*
    "3.0"
    [2]> (quit)

Does this work?
