I understand the danger of the situation when some packages are
installed in the tree manually and some via tlmgr

Arguments in favour:

There is tlcontrib and one can use tlmgr to install some packages from
it. I am not sure that having two (or more) sources for the same tree
is a good idea especially because there are common packages. I suspect
(may be I am wrong) that there is a possibility to install to the
local tree, then there will be more packages.
