Exactly. It will be inconsistent only if the list of files within the
package changed, not if only the files themselves did.

I guess the answer is something like running
Master/tlpkg/bin/tlpsrc2tlpdb -all
having a good coffee/beer/whatever while it's running (takes some time), and
trying the install again. If you happen to have a local copy of the TeX
Catalogue, you can use the option -catalogue <path> too, but I guess for
package update only you don't need the catalogue info. Anyway, you'd better
svn revert + svn update texlive.tlpdb the next morning.
