It means either that you have removed these packages with
	tlmgr remove --force ...
or that the packages have NOT been installed together with the updated
collection. That is easily possible due to bugs we had in tlmgr.

To fix that call
	tlmgr install collection-latexextra collection-xetex
etc, hopefully that fixes the missing packages.
